But his brother's FBI team is unimpressed when Charlie's first 'killer-finding algorithm' fails turn up any leads, and a frustrated Charlie is forced to come up with another solution.

Charlie accurately predicts where a pair of respectful bank robbers will strike next using what he says are elements of Heisenberg's uncertainty principle, yet when Don and his team confront the robbers, a massive shoot-out occurs leaving four people, including an officer, dead. The outcome shakes Charlie up and he retreats into the family garage to work out the unsolvable math problem P vs. NP, that he also plunged into while his mother, Margaret, was dying of cancer a year earlier. But Don needs his brother's help and tries to get Charlie to return to the case.

Various people in the Los Angeles area with seemingly nothing in common start to fall extremely ill, as the first day of infection claims six victims Don fears bioterrorism. Lt. Lee Havercamp with the CDC, joins the investigation and calls in a math expert who, much to Don's surprise, turns out to be Charlie. Charlie and Lt. Havercamp tries to calculate the point of origin and the most likely spread of the deadly virus that have been released into the environment, as Don and his team investigates further whether the strain was released deliberately.

After Finn, an engineering student at CalSci, is found dead from an apparent suicide, Charlie convinces Don to launch an investigation after he reads the student's thesis that asserted that the architecturally magnificent Cole Center in Los Angeles is structurally unstable. Although reluctant at first, Don and his team discover that the student's findings were correct and uncover a dangerous and surprising conspiracy. Meanwhile, Alan prepares for a first date with Eva Salton and convinces Don and Terry to join them, hoping they might rekindle their old romance.

When a five-year-old girl is kidnapped from her birthday party, Don must rely on Charlie's to convince the girl's father, Ethan Burdick, who is also a mathematician, to let Don and his team help, since Ethan refused to cooperate with Don's investigation. Charlie realizes the kidnapper's motive when Ethan reveals he is close to solving Riemann's Hypothesis, a difficult math problem. If solved, the solution could not only earn him $1 million, but could break the code for internet security and unlock the world's biggest financial secret.

While consulting with the NTSB at the scene of a train wreck, Don learns that this tragedy is one of a series of recreated accidents involving railroad negligence. As is the pattern with the previous wrecks, an undecipherable numerical code is left at the site, which Don recruits Charlie to solve. By breaking the code, Charlie is able to establish that this accident was also a recreation of a previous wreck, one that left a lone survivor several years ago.

Don investigates a strange series of robberies, and when it becomes apparent that the robberies are linked to counterfeit money, his former lover Kim Hall, now a Secret Service agent, is assigned to the case. Don and the team learn from Kim that the counterfeiters are producing high quality small-denomination bills and have been doing so for some time. It's concluded that they must also have taken an artist hostage to draw the images for the fake money, and if the missing woman isn't located soon, Don fears that she will become a liability and that she will be killed as soon as her work is finished.

A man wanted for stock fraud is found garroted in his apartment, and the crime is eerily similar to a murder of a young mother, Lisa Bayle, that was committed a year earlier, a case in which Don closed when Cliff Howard, an ex-con, confessed. Now, Don must re-investigate the old case to determine if he put an innocent man in jail. He asks Charlie to go over the evidence to see if he missed anything the first time around and as Charlie helps his brother by quantifying the unlikeliness of a coincidence he begins to seriously doubt the forensic evidence. Charlie suggests, when Don's suspect Jose Salazar turns out to be innocent of Lisa's murder, that maybe a third person committed both murders.

The city is in a panic as a series of sniper killings occur, which seems to be the result of one inexperienced marksmen. As the investigation progresses Charlie finds himself questioning his methods in the light of the real life experience of sniper expert, Ian Edgerton. Yet what appears to be bad data can't be eliminated from the analysis, because it fits the only pattern he can find. Can there be more than one shooter at work?

A truck carrying radioactive material is stolen, and the thieves threaten to set off a dirty bomb in Los Angeles in 12 hours if they aren't paid $20 million. While Don attempts to track down the truck, Charlie, with the assistance of Alan and Dr. Fleinhardt, tries to come up with the most likely location where the bomb may be detonated to inflict the most damage to the population.

Jonas Hoke, a senior computer-science researcher, enploved by the Lorman Group, working on a classified government project is found murdered in his Hollywood Hills home and data has been stolen from his computer. The investigation reveals the victim was going through a bitter divorce with some financial complications and Charlie learns the project on which the man was working might have been a coded program for analysis of baseball statistics.

Don and Agent Weston of the NTSB investigate eyewitness accounts of a mysterious unidentified object flying dangerously close to downtown Los Angeles that has, since Don discovered it was heading for the Staples Center, raised concern of a terrorist attack. After Charlie is recruited to help with the investigation, it is discovered that the flying object is part of a new technology that could revolutionize air travel. But the investigation takes a turn when they learn that the lead engineer is found murdered.

A dangerous felon, McDowd, escapes when a prison bus crashes and the FBI has reason to fear he's intent on revenge against the witness whose testimony put him in jail. However, finding the elusive killer proves to be a complicated challenge. Don teams up with Agent Billy Cooper, his former partner from the FBI's Fugitive Recovery Division, and Alan worries that Don's going to return to a more dark and obsessive time in his career. Further assistance from Charlie as he reconstructs the remarkable movements of McDowd in LA by using mathematical probabilities, leads to a worrisome motive being revealed, relating to a DEA case and likely further accomplices.
